I have a Kalamazoo Model 1 amp with two inputs. It's my understanding that they both go to a single channel. I'm wondering if I can plug in my stick-mic in one input, and my bullet-mic in the other input and use the VC/switch to only turn on the mic in using at the moment. I like one mic for diotonic and the other for chromatic and that would make it easier to switch. Does having an extra mic plugged in (that's not turned up) affect the signal or tone negativity? It can't hurt the amp can it?

It won't hurt the amp, but the impedance that the mics see will be reduced and this will affect your tone. A better idea is to get an A/B switch and plug it into the high input and switch between mics.
