I'm pretty new at playing harmonica but have managed to play at the same time as the guitar.

I've writing a new song and playing Capo 3 and the root chord is E, what key of harmonica should I play? I'm right to get a bluesy sound.

Can anyone help?

if its in E you need a A harp. but it sounds more like the guitar needs to be bluesy. to play in E i tune in open D with a capo on 2nd fret.

If you have the capo behind the third fret and you play an E chord form using the same fingering as you would without the capo then you are playing a G chord (E no capo --> F--> F# --> G). Assuming its a 1-4-5 progression, the song is in G and for second position you need a C harp.
